The Chimney is usually installed when the house is built, and flashing is used to intertwine the Asphalt Shingles or Cedar Shakes to the chimney, making water impenetrable.
The issue comes when the roofing system is changed, and flashing is reused, leaving old nail holes, as well as wear and tear to the flashing, causing it to lose its integrity, resulting in leaks.
There is a conception that roof tar will solve the issues. As you see in the pictures of this chimney, roofing tar was used to try and seal the chimney, but it was unsuccessful and leaked into the house
